I set the trigger as condition 'All Units Dead - Player 2' and the effect 'You Win.' Testing as Player 1 (the human player), I wiped out all of Player 2's units, even revealing the map with a cheat code to make sure, and waited several seconds in case of a lag or delay, but no victory was announced. I then waited longer, a full minute in fact, but nothing. Does the player still having units in the HC unshipped prevent me from winning, is it some glitch, or is it something else. Please help!

I tried it and not sure what's going on. I made a small blank map, threw on 8 uhlans for player 1 and 3 x-bows for player 3 and set up a trigger like you described, condition: "all units dead" (player 2), with a "you win" effect and it worked when I killed the bows. Maybe try a little test map to try the trigger to be sure. Are all the units dead? Sometimes triggers die for various reasons, maybe just remake the trigger. Also I had the force to campaign menu ticked on if that makes a difference.

I must have made a mistake in playtesting and missed someone. I tested as you suggested, and it worked, then went back and tested the scenario itself, and this time it worked. Thanks for the help!
